There are no missable trophies. You can finish the game and then go back to do the missing sidequests. You might have to do the last mission again, but once you finish the game drops you back just before the last mission so no worries.

Actually that only applies to the tutorial missions. It seems the reasoning behind it is that they want you to actively do it, otherwise you would get most of them by natural play without realizing you even did a quest.
Adjusting your picture settings on your tv does not affect graphics whatsoever. It affects the color, light and contrast of the image.
