Of COURSE this is a port of the Xbox 360 game. Just like most every other multiplatform game is a port of the 360 version. How is this a surprise to anyone? COD4 is also a port of the 360 version, as is Dark Sector, The Darkness, Condemned 2, Turok, Orange Box... The list goes ON AND ON. Most developers choose to prioritize the Xbox 360 version first, probably because it's the easier platform to develop for, and also because it has the larger install base.

This is what happens on a small scale when there is a monopoly and there is zero competition. EA owns football right now, and there is no reason for them to go the extra mile and develop for additional platforms. Now imagine if this were to be the case for all of sports. If EA buys Take Two, then they own almost the ENTIRE sports game market. Sports game improvement and support for misc. gaming platforms would come to a standstill.

A lot of the differences he mentions could be attributed to the fact that one controller has been used and worn for a year, while one is brand new. Controllers always look and feel different when they're brand new out of the box as opposed to used, especially when it comes to the analog sticks, and the oily, semi-transparent sheen on the plastic casing.

Sony and Microsoft are still very much involved in a battle to outdo one another with their graphics and hardware; mostly, to gain favor from the hardcore, early-adopting gamers. Microsoft will try hard to make a technologically advanced first-to-market console so as to not be completely embarrassed by the PS4 graphically. It's an issue of install base numbers. Right now, 360 has more owners, so developers will lead-develop on that platform. When PS3 eventually overtakes 360 in install base, we'll start to see developers lead on PS3, and see the PS3 have much better versions of multiplats than the 360, because developers will start making true use of its power.
Maybe in 50 years or so. Not for the foreseeable future. The network bandwidth and infrastructure isn't there yet for mass consumer adoption of high-res movies and games.

Has anyone ever considered that the reason for the absence of in-game XMB might be because of technical limitations? Perhaps the Cell is structured in such a way that all the games that are out are using the Cell in its entirety, and the OS of the PS3 (or lack thereof) during games makes it very difficult to make room for an in-game XMB?

It's important to frame in what ways, however. I'll concede the ability to set higher screen resolutions and FSAA levels (which aren't terribly substantive in my personal view). However, I favor the overall console experience for single-player games usually, primarily for things such as the comfort and enjoyment of a couch, controller, HDTV, and 5.1+ surround sound system.
I predict that, as with most instances, the primary differences between the versions will consist of the ability to ramp up the AA and resolution on the higher-end PCs. I also surmise that the extra total RAM of said PCs will allow for slightly higher resolution textures.
Other than that, I expect the game to essentially look very similar regardless of the platform you play on (as is the case with every game in recent memory).
This article gets a few points wrong, that may lead one to think more negatively about Far Cry 2 than he should. Ubisoft Montreal, the developers of this game, were the makers of most of the console iterations, EXCEPT they did not make the worst one (Far Cry: Vengeance). Also, Far Cry: Instincts got a lot of critical acclaim and high scores when it came out; certainly, it shouldn't be considered average.
