They had two teams. The larger one was working on Fallout 3 and smaller one was doing early production work on Skyrim. When Fallout 3 was finsihed everyone moved over to Skyrim and the smaller team started work on whatever is next (like Skyrim DLC or another game).
You can have multiple protoypes. A protoype is just something manhufactured for testing and demonstration of features before a final design for full production is adopted.
You can have several protoypes at once including a proof of concept protoype, an initial protoype, a feature-modified protoype, a promotional prototype for showing off at trade shows, a concept-A protpype and a concept-B protoype, a candidate for production prototype, an advanced protoype, etc.

Protoype mainly needed the missions to be closer together. It sucked having to cross the map to get all the side missions and it sucked losing a timed rooftop race and having to corss the map to do it again. Also, the stealth and shape changing bit didn't work very well. People didn't see me doing stuff right in front of them more often than not. A lot of the boss battles were kind of tedious. Kratos only fights pussy gods that clumsily slap the roof of the building he's on and incredibly stupid monsters. Then when he loses THAT he comes back and tries it again because he won't die. How is THAT bad ass? He's only a big fish in a very small pond.
