I questioned Sam's place in the continuity as well, but what I came up with is that Sam's "big job" is what creates the necessary gap for the stories of both games. Does that fix the hole? because I haven't played Uncharted 3 in ages, so I don't know.
I also took major issue with how they handled Sam as a character, though. "Unnecessarily Contrived" just about sums up his existence in regard to everything in the story.

Having the player doing the same exact thing over and over is a classic identifier of a game that was longer than it needed to be. We don't make excuses for that when other games pad themselves out for story/length, so why let it slide here?
