Not that I'm in favor of pointless changes, but I fail to see how this ruins the game.
I really don't get why anyone thinks the NX is going to sell if it's released in the middle of a generation when everyone already has a PS4 or Xbox One. And the people with Wii U's aren't exactly going to be too keen on buying a new Nintendo console unless they're really faithful to Nintendo.

Why would they put ALL of their focus on a new console that DOESN'T have a confirmed release date, and more importantly since nobody seems to realize this, DOESN'T have a confirmed success? That'd be stupid. After the Wii U failed to meet expectations, why would they risk putting ALL their resources on a console with a non-existent user-base that might not even succeed? I've heard so many people whine about the single player in this and Destiny when it first came out. But they're clearly meant to be played as MMOs, so I really don't know why people expected and still expect anything out of single player.

make Metroid Prime. The director was Mark Pacini, and Miyamoto was just one of the many producers.
Outside of his own projects, Miyamoto really just provides creative input. So when a Metroid game is in the works, he'll be sure to have some ideas for it, but those aren't projects he's entirely devoted to making.
