I still think Rapture should be #1. I don't think I've ever been so deeply immersed in a first-person shooter as I have in Fallout 3 and Fallout New Vegas. The thing that sets Rapture out though, is the ever so long backstory and audio diaries of the people who lived there, further creating an atmosphere that even a utopia can be boring and sometimes broken.
