Yes, the weapons are diffrent for diffrent factions. But i really cannot say that one gun is better than the other. the only way one gun can be better than another is if you buy a upgraded gun or you buy perks (reduced recoil etc.)
don't forget it will most likely rrod his system on the 2nd disc
