My understanding of this is that Yoshida isn't burning any bridges, he's just going freelance. He's pledging to do later work on Bravely Default, for instance. He's seen enough of his peers do the same thing - Uematsu, for instance, who worked on FFXIV's soundtrack. Or his artistic peer, Hideo Minaba, who continues to work with Square Enix on numerous projects (including, again, Bravely Default).
