Xenogears is the fifth in a different universe. Xenosaga has many allusions to Xenogears, but they are not connected. Xenogears Perfect Works proves this. Xenosaga is more of a retelling of Xenogears, but is not canon with Xenogears.
You have to read the Japanese Famitsu interview where Soraya Sora, the writer of Xenosaga, says she already has written the whole story out.
You can go check any interviews with Tetsuya Takahashi or Soraya Sora. They planned 6 games in the Xenosaga series since the beginning. They finished the story before they were sold to Nintendo. The canon story is done, but Bandai does not have it.
Soraya Sora was fired by Bandai before Xenosaga 2 started. The team that created Xenosaga 2 took Sora's story and butchered it, that's why the story sucked compared to Xenosaga 1. Xenosaga 2 was just barely canon following huge events,...
Bandai owns the rights to the Xenosaga IP, but they do not own the last 3 stories because the creators didn't give it to Bandai. Xenosaga was originally 6 games, but due to sales, ended at 3. Tetsuya Takahashi and Soraya Saga have already written the last 3 games in the series, but Bandai has no way of getting to them.
