Brotherhood was a direct sequel to AC2 as AC2 was a direct sequel to AC1.
Ubisoft has stated that the reason why they stopped numbering is because it focuses on the same character. When there is a new character, we'll see Assassin's Creed III as the title.

Secondly, this game features all three characters as main characters. Altair and Desmond will also have big roles in the story and gameplay.
Thirdly, one reason why people felt a bit bored was because the setting was still in Italy. This time it's in Turkey/Ottoman Empire specifically in Istanbul/Constantinople.

Technically, when you use Eagle Vision on her in Assassin's Creed (and maybe ACII I cant remember), she is coloured in blue which stands for ally while red stands for enemy.
So it confirms that she is an ally at least till ACB. In ACB, we cannot use Eagle Vision in the Sanctuary in the Auditore Villa (only outside) so she may have changed? Also there are footsteps or a blood trail outside the Villa that can be seen in red after activating Eagle Vision.

Umm, that is factually incorrect. When Sony's servers containing private information was hacked, Anonymous releases numerous statements saying they had no responsibility.
