This had me in fits.
Sexually assaulting a woman is quite typically the precursor to an act that is worse both criminally and sadisitically. If crystal dynamics did not want to infer rape at all or show the possibility of sexual aggression then the scene would not have been shown.
The article is just highlighting the use of it as a plot device, it is an opinion piece.
