I'd put Street Fighter 2 over 3. 2 and all its different versions dominated the arcade scene back in the day in a way that 3 never did.

Here's my reasoning for all of them versus the list proposed in the article.
They are still quite enjoyable from start to finish on their original platform, unlike some Wind Waker or Okami that are fun when you play the remastered version (unless you call: forced to watch a 20-minute cutscene or have to blow for wind chance constantly fun).
Some of them are the pinnacle of what the console could do (MGS, Chrono, MGS)
Lots of them are still considered the go-to-go game for their genre.
As much as I love MGS2, the boss fights were probably the worst of the Solid series. Vamp was awesome, but then I played MGS4, where the Vamp fight was far more awesome.
When you really look at the boss fights from MGS2 and compare it to the Ninja, Sniper Wolf, Psycho Mantis, the HIND fight, and Metal Gear Rex (just MGS1). The Fear, The END, The Sorrow, and The Boss (MGS3). Raging Raven, Crying Wolf, VAMP, Metal Gear Ray vs Metal Gear Rex, and the best one of all, Liquid Ocelot (MGS4).
It makes the boss fights look like a joke in MGS2. Fortune was basically just stay alive. Fatman was Good, but nothing about the boss fight itself was special, just the ending bomb. You fight the Harrier, which was pretty much the same as the HIND fight from MGS1. Vamp was cool, but like I said, MGS4 Vamp was far better. Metal Gear Ray was pretty awesome on the harder difficulties since you had to fight so many, but it was lame in the sense that it was an upgraded version of Rex, yet it was 20x easier to destroy one (hence why you fought 12-20 Rays). Solidus Snake was... strange to say the least, but overall it's nothing we haven't already done, and I had more fun fighting The Fury in MGS3, which had a similarish move set, just in a completely different area type.
