I stand by that statement, but I want to clarify that I'm in no way saying that they're similar at all story-wise. While both share the theme of a civilisation ruined by a cataclysmic event and then ruled by a cruel and merciless organisation (in Prototype's case, the Blackwatch), Prototype's protagonist Alex Mercer is a super-powered ex-Blackwatch whose power far outstrips that of Cole and his television-powering hands.
"The result of this is an incredible feeling of power and invincibility. Climbing skyscrapers and then leaping from building to building is exhilarating like nothing I've really experienced in a game (except maybe the early PlayStation Spider-Man games, but Prototype's larger environments and more detailed graphics make it far more breath-taking) and taking out a helicopter by throwing a car at it makes for one of the best introductions to a game I've ever played."

From Marvel’s Spider-Man 2 and Batman: Arkham City to breakout hit Dispatch and new Marvel Cosmic Invasion, these are 10 of the best superhero games you can play today.

Not all video game protagonists are sweet, jolly, or wholesome. Folks like Agent 47 are cold, ruthless, and reserved and it shows.
Ah, fond memories of strangling all the people in their hotel rooms in Hitman 1
Lara Croft, Nathan Drake etc, cos they pretend to be the good guys but are mass murderers that show no remorse.

While the mainstream media always sees things turning in favor of the hero, here are 6 games that own being a bad guy.
Pretty much all of these games listed are based around a morality system you don't have to be bad and you don't have to be good.
It seems to have left out some real amazing games like red dead redemption 1/2,ass effect and true crime la/ny
Armored Core VI?
Ok, I'm really missing something here. Just beat chapter 3 earlier this evening, unlocked A-rank Arena fights. I'm not seeing or sensing any branching paths or morality system and I've done every side mission and arena fight available to me up to that fight.
Is something big coming soon to branch the story?
No mention of Grand Theft Auto? Saints Row (original trilogy), Manhunt? Also The Suffering (depending on the ending you get).
