Brash Games writes"It happens every generation; despite great reviews and solid word of mouth, there is always a small selection of utterly fantastic games that, for whatever reason, completely fail at retail. Be it a poorly chosen release window, an overtly high price point or a lack of advertising, these brilliant, often hugely innovative games criminally fall by the wayside".

Atari has obtained the rights to five lesser-known Ubisoft titles. The deal includes Cold Fear, I Am Alive, Child of Eden, Grow Home, and Grow Up.
Crytek : In episode two of Our Story, the team discusses the evolution of Crysis into Crysis 2 and 3 (and the pressures that came with it), how a local connection landed an incredible collaboration with legendary composer Hans Zimmer, and the New York trip that inspired much of Crysis 2. LLC: "I love games, that bit is probably obvious. But I’m getting on a bit, and was thinking about some the games that need to come back."
Darksiders 2 and Binary Domain come to mind.
I could put a lot of games on this list, sadly. I suppose a couple that come to mind are Ni no Kuni: Wrath of the White Witch (which is critically loved but hasn't sold 1 million copies) and Enslaved: Odyssey to the West which has only sold about 1 million but in my mind is maybe the most under appreciated game this gen - though it is flawed.
I can make a huge list of my own
Prince of Persia 2008
Vanquish
Bayonetta
Darksiders 1 & 2
Kingdoms of amalur
Infamous 1 & 2
Spec ops the line
The darkness 1 & 2
Mirrors edge
Ni no kuni
